That's where configuration and application-specific data is stored, yes. But the actual mail messages are usually in ~/Mail (some distro's change that).
1. I now can't save any changes to contact details, and
2. whilst I have the subject headings for all my old e-mail messages there is are no actual message and when I try and open the e-mail the subject heading drops back to 'no subject'.
For (1), check permissions, check the read-only status of the resource that uses the files, etc. Worst case, add a new local file resource and copy everything over using the GUI. For (2), I suspect that you missed out on the actual Mail/ .
