Synaptic won't clear your personal settings - these are stored in a couple of places, that I can see: ~/.kde/share/config/kopeterc ~/.kde/share/apps/kopete If you're going to delete them, then I'd very strongly recommend backing them up first as there might be something important (chat logs; contact lists; etc) in there that you won't want to lose!

It seems to respond to changes to the Standard Background in Kcontrol->Appearance and Themes -> Theme Manager -> Colours, but I don't know if you can change it without altering the corresponding colours in all other apps at the same time.
